Oh, favorites... *thinks* I'll try to keep it at top five so I don't bore everyone.
1) Spiral ~Suiri no Kizuna~ It's a great series, quite original and it plays out really well. Plus, the characters just rock. I mean, I tend to have to really like the characters to like an anime, and ALL of the characters in Spiral rock. (For the first time ever, I actually liked ALL the females, including the lead... in ANYTHING. They were all just so cute) PIYOKO NO PI!!
2) Hikaru no Go. Again with the character stuff. Hikaru no Go is REALLY character driven, and even though it's very much your typical anime about some boring game and the competitiveness of it all, the characters are ALL awesome (And they're different. Seriously, there are few people who you could sort of connect the other characters too...except Touya Akira and Haku from Spirited Away. the two boys could be twins, I kid you not). Also, the relationships are fairly well developed (And the fandom! Oh the angst that they leave up to the imagination of the readers! Angst can be a good thing)
3) Yami no Matsuei... It's just THAT goregous. It's only thirteen episodes but wow. It's really beautiful. Tsuzuki...Hisoka... *sigh*
4)Matantei Loki Ragnarok. It's so cute ^^ Insanely adorable. Adorable = Good
5) Pet Shop of Horrors. Only four episodes, I was upset. Pet Shop of Horrors is REALLY good and it REALLY keeps you involved and wondering just what stupid thing the stupid people who go to D are going to do to screw everything up. Plus, it's D! COUNT D! And GRANDPA! Oh my God, Grandpa is THE BEST!
There's so many more i could list (Shaman King, Hunter x Hunter, D.N.Angel, Last Exile, Orphen) and that's doesn't even get CLOSE to the number of Manga (RG Veda, Tenshi Kinryoku, Alichino). But that'll do for now. I'm sure Hikaru no Go will bump Spiral out of the number one spot once I catch up on it.

Well I haven't read the mangas but I liked the anime series because of the Japanese voice casts. Ofcourse all the mangas are original and producers tend to change lot of details when it gets transfer to anime but I'd prefer more dramtic scenes from actual voices rather than just reading it.
Well, true, there's some great dramatic impact because of the motion and voices, but the manga's story is generally considered vastly superior. The anime's faithful enough up until tankouban 5-7 (I forget), but it never really covers anything after that in any suitable detail. Episode 25, the spring special, and Love Hina Again are sorry attempts to get more of the manga story into the anime. Give the manga a shot sometime. I think you'll be pleasantly surprised.

Comipa Revolution is freakin' awesome though. Kudos Leaf for using the game as its base. And banzai for some Asahi action. She was just glossed over in the TV series. -_-

Usually I don't even group the two series together. Perhaps from watching just the TV series, you'd think that they share a similar focus; that being doujin fandom, but anyone who has played the game realizes that Comipa was never so much about the fandom as it was about the girls in said fandom.
Also, Genshiken, while good, eventually boiled down to too many similar antics; all involving fandom and ero. I will contend that Comipa Revolution is worlds better in focus, execution, and plain enjoyability.
